In Unicode, the combining marks for a character follow the base
character (this is opposite from the Mac input methods where you type
an accent followed by the base character). Could this be the problem
you're seeing? Typing U+0078 followed by U+0305 (using the unicode
hex input method) works for me in OmniGraffle, at any rate.
