So you're saying that your copy of the sent message, the one in your  
"Sent" mailbox - not a CC to yourself, is flagged as junk?

If so, I've never seen or heard about that problem before. In your  
place I'd consider scrapping all of my local Mail storage and  
preferences and starting out from scratch - Something that's easy if  
you're using IMAP.
