I should have thought to mention this the first time around!

The Time Machine operation that invariably causes this problem is  
selecting any file/folder, then from the Action menu, choosing "Delete  
all backups of [filename]." All shortcuts for Exposé and Dashboard are  
immediately erased. There might be other operations in Time Machine  
that cause problems, also, but this is the one I've noticed.

I've seen numerous reports of this on the web, so it seems to be  
universal, or at least widespread.
