On my system (10.5.2  PPC  iMac) I've narrowed the cause down to using  
Time Machine.
I haven't narrowed it down any further than that - i.e. if I need to  
do something particular in Time Machine, or if just using Time Machine  
in general causes the problem.

So the common factor still seems to be Full Screen Mode - although  
this could be Crate Worship.
