A reason to clone the system disk is so we can go back easily. Is this 
going to harm Mac School or Filemaker?

So far as stability is concerned, why should the upgrade paths differ?

I would have thought that the only difference is that the old system is 
tucked away someplace for reference and, maybe, recovery.
