I just tested this on my G4 TiBook running 10.4.10. I connected to an  
AFP server, mounted the 10.4.11 combo update DMG, double clicked the  
installer package, clicked through to the "Select a Destination"  
pane... so I would be astonished if you didn't get a chance to choose  
what disk you updated. Given all the excitement you've had, worst case  
would be that the Installer wouldn't allow you to pick the disk you  
wanted 'cause it didn't think it was upgradeable, but you'd at least  
get the chance to bail out at that point.
