I know you asked for a command line tool to use with cron, but have you 
looked at Audio Hijack? It includes a recording scheduler and might 
take care of your problem. It can also be controlled by AppleScript. 
Off the top of my head, I would, however, be surprised if it meets your 
other requirement of the user not being logged in.
