Boot drive problems

Actually, it may have fixed the directory problems, but you have a  
critical system file that's just jacked up, either corrupted or maybe  
on a bad sector. So it might still be worthwhile repartitioning and  
starting completely from scratch. But yeah if it gives you a hard  
time, don't trust it.
